Does this hide things from readers or G? I assume G can still see things?

Readers see it. I think G has issues seeing it because the script is dynamically run. I've had an advertiser decline me because they didn't like it – they wanted to ensure that their link was available to view on the page source.

Do-follow links pass PageRank.
In my experience, the only time I have seen Google strip a site's PR is if they are selling links. But PR doesn't have and bearing on your rankings. Losing your PR shouldn't hurt you except in that no one wants to buy links from you anymore.

If it were me, I think I'd start the new site, let my regular readers know about it, but then still keep up with BB. This way, you'll most likely get a PR for your new site, AND you might actually get your PR back on the old site. Then, you're way better off than you were before! :)

Not noticeably. Last time I ran pagespeed, I was at 90/100.
