I've left them up for similar reasons, but today I noticed something that makes them a little problematic.

I like to have a Popular Posts widget active.  At first I used it to show the most viewed posts, but this only showed the posts as of when I installed the plugin.  So I switched it to show the most popular posts as the most comments.  One of our latest posts: How To Stop Smoking Cigarettes got a lot of link love so it is showing much higher in the popular posts than it should, given the "real" comments it received.

I would manually make a popular posts lists using our Google Analytics, but we changed our URL structure at the end of December so figuring out which older post views and newer post views is pretty rough to do …

2 thoughts on your particular issue:

1) If the post in question got lots of link love doesn't that not only fit, but in fact epitomzie, the criteria of "most popular"?

2) We just started using the "Yet another related posts plug-in" on our Wordpress blog.  It allows for mega-customization and might work for you too.

Along the same lines, is anyone using the "AfterRead" plug-in?
